How about telling us what you have done so those in the know can offer a suggestion?
It could be powder, primers, bullets, sabots, cleaning, hinge pin, barrel lock up, forearm pressure and so on. A new barrel is nice but if the root cause is still there you may not fix the problem after spending hundreds and a 6 month delay waiting on a new barrel.
MGM and Bullberry barrels are high quality and pricey. I know, I own one of each and am waiting nearly 6 months for a new Bullberry that will be converted to smokeless 45.

Ive redone the frame and trigger with Bellm T/C over size hing pin, trigger job, lock bolt springs, firing pin and spring large rifle primer conversion. the barrel has a smoth spot about half way down you can feel it when loading and cleaning it gets ease to pus ramrod for about a inch or two

My suggestion is to get in touch with Carlos at Eds Gun Shop in Vass NC or PM mcgowen45 to see if he has any Encore Bergara .50 caliber barrels in stock. If your not stuck on .50 caliber you could get an Encore Bergara 45-70 barrel and have Slufoot do the plug install.

I've shot exclusively Encore platform rifles since they became available (now its an Ultimate). That said, I've never personally had one that wouldn't shoot 1" groups consistently. BH has been my propellant of choice since it became available. I've tried a number of different bullets, more or less just to say I tried them, however I always returned back to the Barnes 250gr TMZ bullet. I also know a considerable number of other Encore platform shooter, who all prefer the Barnes, either the TMZ or the T-EZ and report excellent accuracy. No rifle I've personally owned or those other shooters, have ever required the QLA to be removed to improve accuracy. It is known to have been a problem in older rifles.
As you didn't provide target photos, there's no way to determine if your groups are random or possibly vertical stringing. Vertical stringing .... can ... be caused by springboarding of the scope base on the tapered Encore barrels. Some eliminate that (or attempt to) by adding an additional screw to the base. Vertical strings can also be caused by to much movement of the barrel to the frame (locking bolt). But that's related to vertical strings and you didn't mention your groups. Another thing to consider is the hinge, which you indicated (I believe) that you reworked. If the hinge pin is tight in the frame, yet lose in the barrel, that can also attribute to poor groups. The hinge pin holes in the frame and the barrel should measure exact. If not they may need to be reamed to match.
It sounds as though you've lost all confidence in the barrel, and maybe its time that it was replaced, if for no other reason than to help with your confidence. Good Luck.

If you are looking for a new barrel DSS uses Kreiger barrels, Bullberry uses Pacnor, MGM and SMI all use Douglas blanks. Use the search function to see reviews of each builder. I'm sure you will find one to your liking.
Right now I'm waiting on a Bullberry in 45-70 gov't that will have a Savage modified breech plug converted by Slufoot when all the stars align. I want to shoot smokeless and sabot less. It's about a 5-6 month turn around time. Bullberry does sell their own muzzleloader barrel for encores too.
